Yes you will. The link pipe on the 1299/US959 has the flapper valve in it, pushing the connection to the under belly part ~50mm lower. You could get your existing link pipe extended fairly easily, but easier to get the right link pipe.

Isn't the inlet to the 1299 central where the 959 is to the right side of the silencer? So not just shorter but different set up?

Yep, totally different, the 959 uses a central collector box, the 1299 has centre fed separate cans.

Hence why many people are trying to put 1299 systems on the 959

Link pipe goes down in front of the swing arm on all (899/1199/1299/959). The Euro4 959 has an additional outlet from the side to the tailpipes though, which might be what is confusing you.

 

No. Exactly the same... Just a 50mm longer link pipe as in my earlier photo/post.
